Since installing the new beta version of PH I am unable to manage any of my KPL switches, but to be fair one of them died of old age before I was able to run all the tests I wanted and the other one is brand new as it's predecessor was getting flaky.

So on the brand new one, I am unable to use PH to set up any links and have it stick. The PH database correctly reflects what I enter for both controller/responder but it has no effect on the KPL. None of the devices I link to/from work with the KPL.

When I purged everything for the KPL and manually created links, I noticed that the linking showed up in PH with an incorrect button number. This is a 6 button KPL and when manually linking button 4 (of six) it shows up as button 5 in PH. When I use PH to link to button 4 (which is the correct number for the third row down/left button of a 6-button KPL configuration) it shows up as button 4 but does not function at all.

Here is a screen capture of both of these links, plus a strange anomoly that appeared overnight?

The correct key # for "Out Bubble" key is actually key # 4 (of 6). Note the manual link of this key to the Bubbler incorrectly shows up as key 5 (which it would be if this was an 8-button KPL)

I also note that when I attempt to Read the KPL Configuration (via the associated Tab) it shows that it is a "6-button" device BUT also shows 8 buttons of configurable items (Dave suggestion. . . for the 6-button KPLs either eliminate the 8-button config stuff or at least gray out buttons 7 and 8). Because 8-buttons of config stuff are shown, I'm not sure if the KPL is actually being read correctly.

Has anyone else had KPL issues with the beta release? Many months ago I was able to manage these KPLs OK with prior releases? of PH.

Yes, I've had KPL problems as reported here

Dave has taken a look at my specific issues (which aren't the same as yours) and indicated that he is working on addressing whatever is going on.

I did a factory reset of one of my test KPLs to put it back to 6 button mode. Then did button links with the row 3 right side button, which I think you would call button 5, is considered button 6 by the hardware. A controller of link record generated by using the button press method uses Group 6 for that button and the responder to link record for that button identifies button 6 as the responder. The Group numbers used by the buttons acting as a controller and the byte 3 data field in a responder link record which identifies which button is to respond all use the 8 button designation, even when the KPL is working in 6 button mode. Physical button 6 (logical button 5 in 6 button mode) uses Group 6 regardless of whether button 1 is the Main button or button 1&2 are the Main button. That is what the KPL hardware has done forever as far as I know. I discovered this years ago when starting out in Insteon. I run all my KPLs in 8 button mode so I can't say what PH1 did for group/button number designations for a 6 button mode KPL but I would be surprised if it tried to adjust the button numbers in the display of link information. PH would have to take the data from link records, adjust the Group and Button numbers before displaying the link data, and then convert it back to what the hardware is expecting when writing link records.

EDIT:
I pulled this link record information using the SHN Utility from the 6 button mode KPL.

Link Record 1 – Controller of Device: C.8C.3B; Group 6; Data: Fe,1f,6
Link Record 2 – Responder to Device: C.8C.3B; Group 2: Data Fe,1f,6

The first link record was created by the KPL hardware when I linked 3rd row right side button (in 6 button mode) as a controller of button 2 of another test KPL (in 8 button mode). The second link record was created by the KPL hardware when I linked 3rd row right side button as a responder to button 2 of another test KPL.

EDIT2:
To be sure my memory was not playing tricks, I put my oldest KPL (rev1.3) into 6 button mode and did a button link to row 2 left side button. That button uses Group 3, as it would in 8 button mode. Does not address the question of whether PH1 might have done something to compensate for this (which I don't think so), but KPLs, even very old KPLs, have been working this way.
